I would like to offer a suggestion for your Actual Transparency Window software - Transparency Masks. Introduce the ability to draw a shape (rectangle, polygon) over a portion of the screen. That shape can then act as a transparent window. Use case: Outlook - It would be nice to have the ability to draw a transparency mask over the Reading Pane, making it transparent; while keeping the rest of Outlook's UI 100% opaque.

Do you want this shape to be undependent or to be tied to particular window (as a zone of a window, for example of Outlook window as in your description)?
