No matter what settings are selected, the "pin to desktop" option is always present in the window menu (left-click on window titlebar).
To reproduce, in version 5, unselect all options in the window menu tab, and make sure no other setting specifies a window-menu option. Save settings, left-click window title, and notice the Pin to Desktop option is present. This option is also not listed in the Window Menu settings.

As promised, the Actual Tools programs' UI was improved in the newly released . Now you can remove (in the ) or reposition (in the ) special "Pin to desktop" and "Restrict placement" window menu items as well as any other menu items.
